So, since I've only been playing pokeheroes for about 2 weeks, I would like some answers to basics questions.

1. What should I do with my gems, selling them or keeping them ?

2. Should I add many friends to my friendlist even if I only speak with 2 or 3 of them ? Does it helps in any way to have more friends ?

3. Is it worth to lvl up the rumbling areas ? Do we get better stuff the deeper we are in the maps ?

4. Is there any pokemon I should breed or shiny hunt to make fast money or any other way to get fast money ? (bateries cost 50k for me since im not premium, keep that in mind)

1. Depends on what you're planning with them. They can be used to buy pokémon eggs [useful for Shiny Hunts] and to buy some gem exclusive pokémon [The legendaries, to be more precise]

2. That's entirely up to you. There's no "minimum friends" requirements.

3. Yes. The higher the level, the more you'll be able to find. The length of the mission also influences the find(s), of course.

4. The fastest way to get PD is interacting. You can read this Wiki-article for more ways to get PD.
As more Shiny Hunting... I have no experience with this, so I can help you with Shiny Hunting as a viable source of PD.
