EDIT: Everything is useless now, I wanted to save that flareon but he is gone now *tear rolling down the chin*

I don't know where to start from.

Professor Rowan's dex tells story different from his box. There are pokemon in his dex that don't appear in boxes. Possible reason is so he doesn't appear on rank list for the most pokemon, but maybe he is not on the list for some other reason.
Anyway, his pokedex says something that doesn't appear in his boxes, like the eevee and kanto eeveelutions for example, he has them in pokedex, but not in boxes (for kanto eeveelutions I'm sure he didn't have them before Oak's contest where you raise eevee for him).
One of flareons he has but flareon can't be found anywhere without link that I saved.

That same flareon, something doesn't make sense here.
Why does pokemon borrowed from Oak is with Rowan, Oak should get them back, they are borrowed.

I think these pokemon could be given out as a gift to you after beating the contest, I don't see anything wrong with that. I can make a suggestion if needed.
Why would they be stored at some place where no one can find them?

Rowan also keeps quest Pokémon for a while, though I could never find mine in his boxes. They get released after a while - all the Pokémon in my sig used to exist somewhere.

That is something I couldn't check, does he release pokemon?
There obviously miss some wailords for an example, but with my flareon I'm giving an example that pokemon are stored on some place where we don't have access.

I don't know if you can be sure about your previous quest mons being released.
