1st of all, half those Pokemon can't be fished in the games.
2nd of all, 1 word: OVERPOWERED
3rd of all, not worth shinies to get it.
4th , Manaphy is from game center, and Kyogre is a map legend. The Kyogre map would loose it's use.
5th , Kingdra needs an evolution item and trade to evolve. So does Politoed.
Finally, starter final forms shouldn't be able to be fished.

2. Some of these Pokemon cant be fished on real Pokemon games
3. I do agree on Manaphy part plot-wise, but if Kyore was catchable, it would make its map useless.
4. 2 Shiny Magikarp and 2 Shiny Goldeen are worth more than that
5. How are Wild Kingdras and Wild Politoeds even possibe. Sure, a Seadra could have fainted other Seadra and got a Dragon Scale, but thats extremely hard. And even if a Kings Rock was found on the sea by a Poliwhirl, he would still be needed to be traded.
1. Shoal Shells and Shoal Salt are too common for the "ultimate rod" as you call it; you need a Strange Ornament for the Shiny Rod, so the rarity of the items/pokémon should match the "epicness" of the rods. The "what you need" seems more like you're trying to get a use for the Shoal Items (and Phione) and added some shinies to make it more difficult, which makes the difficulty of obtaining the components very unbalanced.
2. While there are methods of getting shinies at the beach, it is still not a guarantee that you will. Expecting users to catch shinies, only for them to be given up for a rod, does not sound like a fair trade; especially not considering the pokémon we'd get in return.
3. Legendaries. We can already get a legendary through fishing and both Manaphy and Kyogre already have a method (Game Center and Rumble). Adding methods would decrease their value considerably in comparison to other legendaries [within the same method of obtaining]
4. What about the Shiny Rod? At this moment, the "Shiny Rod" is pretty much the ultimate rod, because it gives you a higher chance to catch shinies [of every available pokémon]. Would the ultimate rod be better than the Shiny Rod (and lower our shiny chances) or worse, which would add a lot of pokémon to the Shiny Rod pool.
5. Skipping stages. Going from a possible Totodile to a possible Feraligatr, without ever having encountered a Croconaw, doesn't really sound all that logical. Pre-stages are (mostly) more common than the evolutions, so having no middle stages at all does not fit the picture.
(Also, there's no mention of Poliwrath, but I'm not quite sure if that was intentional or simply an oversight)
So... Yeah; my very wordy "reasons mentioned above by other users" is why I'll be moving this to rejected (and be locked). If you have any comments, feel free to PM me.
[For all of you wondering why I didn't mention Kingdra and Politoed not making sense; please keep in mind that you can catch Huntail and Gorebyss, so obviously, trade-evolving isn't really an issue :P ]
