Great idea, but… I just hope the Legendary Birds, Ditto and Calyrex’s Steeds won’t be included here. This would be pretty annoying if you actually needed to hatch four hyper rare Pokemon in order to get your 300% for Mewtwo.
I’ve been on this site for around 1.5 year and have never missed a single day. I guess I could say it’s my daily routine to go here. I’ve adopted a total of 1093 lab eggs and only ever got one lab legend, Moltres. This was also not so many days ago. If I had to get three more of Pokemon that are THIS rare, I think I’d prefer shiny hunting Mewtwo without the boost, and it’d still take less time than attempting to find them in the lab.
I’m aware that the gem collector exists, but getting 10-5k of certain gems for a single Pokemon looks like it’d take ages. Maybe I’m mistaken, but I think the gem collector prices are generally not very well balanced, especially when it comes to the Dragon-Common gem values. 8 Dragon Gems for one Goomy egg, while other Hard-rarity cost around 40 common ones per egg seems a bit weird, considering Dragon Gems are worth more than 5, let’s say, Fighting Gems. This combined with the fact how sought-after some kinds of gems are makes me think that the gem collector trades are only used for Dittos, SM hunts and unlocking Zygarde/Galar map.
tl;dr: Trying to get all four eggdexes for the legendary birds AND Ditto would take much longer than hunting Mewtwo without the boost.

The other thing I have an issue with would definitely be the Regis. I’m not a person who mastered the royal tunnel and still stuck on the Registeel quest, so even if I finally get that Ditto, my planned shiny hunt for Arceus will be painful.
I once saw a suggestion to turn the Regi eggs into vouchers, which would be great for people like me, who just don’t have enough knowledge in order to finish the royal tunnel quests. Especially the EHP/evo level questions, with me only answering them correctly when they’re obvious enough.

For now I’m staying neutral with this suggestion, as I’m still unsure if it would count those lab legends (I’ve been trying to get Spectrier for over a year) and Ditto. I hope this post didn’t take too much time to read, but I wanted to show some of my complaints.

Edit: Maybe instead of full EggDex, you would have to only complete a certain part of it? For example, 95%. This would solve both of the issues I had with it, while still making it challenging enough.

Edit 2: As @TheRockers said, Magearna should also be excluded from that, or at least the Poke / Great / Ultra / Masterball variants should be made more common. Both Great and Ultra forms belong to the Top 10 least common Pokemon on site, and I honestly find it pretty funny, as they’re still needed to complete the Alola Pokedex. The vouchers ARE tradeable, but they usually go for a ridiculous price of a few millions PD. I think there either should be a guaranteed chance for specific Magearna to appear (Masterball Magearna once a month, for example) or they should be moved from Alola Dex to Emera Dex, as they’re not 'canon' Pokemon, excluding Pokeball Magearna, which also would fit in the Emera dex quite well.
And what about Pokemon that were only obtainable from events, while also not being breedable? There are a couple of Pokemon (Enamorus, Wo-Chien, Paradox Donphans) that were only obtainable from an event that doesn’t have a guaranteed re-run, like Mew or Shaymin do. I wouldn’t mind doing the Paradox Pokemon breedable with a Ditto or giving Enamorus its own summon item like the other Forces of Nature already do, and I’m wondering if they’ll become obtainable again someday. Gimmighoul is an example of a Pokemon I think would just make sense to be breedable with a Ditto, and while I understand that Paradox Pokemon and Gimmighoul line aren’t breedable in mainline games, there is still no confirmation if they’ll become avalible ever again. Gimmighoul is most likely to have a re-run and the Paradoxes will most likely become a permanent quest later on, so I’m not as interested in them, but Wo-Chien doesn’t seem like it’ll ever get a re-run and Enamorus didn’t appear in the previous valentines event and I doubt it ever will.
Though this once again, is an issue that could be fixed with the '95%' rule I suggested.

Edit 3: This actually made me check out how many EggDex entried did I have in my dexes, and it turned out I’m only missing Hisuian Sneasel for my Hisui EggDex. Though, this makes me wonder… What would the reward for Hisui Dex be? This Dex doesn’t have it’s own Legendary Pokemon reward. Well, at least not in the traditional meaning of this word. So, I’m not exactly sure how would this work. Would it just make Dialga and Palkia breedable with a Ditto, cause they’re technically the Dex legends, or would Sinnoh and Hisui dex be like the Mewtwo situation, both giving a boost to Arceus breeding, as they’re technically the same region?
Making Dialga and Palkia breedable would help some people who really want to have shinies of these guys, but it wouldn’t make that much sense as they were never breedable on this site to begin with. The idea with it being a split-dex for Arceus like Johto and Kanto would be for Mewtwo is also a decent idea in my opinion, but seems a bit far-fetched considering that you don’t get one for completing the Hisui Dex. The most likely idea would probably be increaded odds for Hisui Pokemon breeding, but considering that there is not many of them, would it really be useful? They don’t really take that much to breed, so what would be the point of increasing it further? I think the most realistic would be a Hisuian Tall Grass upgrade, as you still can’t search for them. This would be particularly useful for people who want shinies of these guys, and ESPECIALLY Hisuian Voltorb. In order to get one if you don’t have a Ditto, you have to either Tall Grass shiny hunt regular Voltorb and then use Azure Flute on it, or just buy one from another person. Both options are very expensive.

And if we’re talking about Tall Grass, maybe the EggDex rewards could also allow people to search for those in Tall Grass, in case they have the Legendary Chip? This would make shiny hunting these possible for people who don’t have a Ditto. I still find it pretty annoying that I can’t hunt these until I get that overly-expensive jelly blob. But hey, these are just my ideas.
